How to fix these issues

As you can see, No Edition info on System Properties window, and File Properties page couldn't display icon and the whole dialog looks like fallback style.
It based on Win10 Version 1607 Pro.

How can I fix it manually without rebuild? Version 1511 doesn't have these issues though.

For windows 14393 logo in System properties, try with 2-Config plugin below
I added a specific ProductPolicy for Win10 14393. Based on Win10 LTSB 2016 modified.
It should allow to display windows edition (always Enterprise) + Logo

The icon is displayed here I don't know what you mean by the fallback style!

The localized cmd name is based on desktop.ini.
But it is removed here in project for not having it displayed on the desktop (with Show hidden files and folders enabled).

I'll try my best to explain it.
Here's a modified Win10PE SE build based on Windows 10 Version 1511.
You can see how the tab looks like on it.

However, on a Win10PE SE build based on Windows 10 Version 1607, it looks like that it uses Windows Classic style.

Also, not only the properties dialog, all of the cpl files dialog are Classic Style.

Here's how to fix the black shortcut icon in properties:
Change the value of 29 in HKLM\SOFTWARE\Microsoft\Windows\CurrentVersion\Explorer\Shell Icons to %systemroot%\system32\imageres.dll,197

Hi Hikari Calyx,
Yes we have more tabs in cmd shortcuts properties.
Windows adds alone the additional tabs to cmd shortcuts, and not to system32\cmd.exe.
It's the same here on my win10 host. I find nice to have these additional tabs available to be able to customize cmd windows.

Is it good for you now with the new config plugin for the windows 10 logo in system properties ?
