Well, yes, some software requires some settings in the registry, serial number is a good example. These are not fully portable then, for software like this, I usually create a little autohotkey/autoit "launcher", like this:

runwait,x:\windows\regedit /s q:\acdsee\acdsee.reg
Run,"q:\ACDSee\ACDSee32.exe"

You can compile this autohotkey script to "Lauch.exe" (around 200kb), or (like I do) just put it in autohotkey.ini and bind it to a hotkey (I've used ctrl-F8 for ACDSee for 10 years now):

Of course, for daily use you wouldn't load the settings before each use... This is just an example.
